I would leave it all caps.
When the hand corrections are all done and the text is marked up, it might well be that it is best to switch some things which are in all caps to lower-case. However, at the earlier stage where the text is automatically parsed for the mark-up, the fact that a bit of text is in all caps gives the parser a valuable clue about the type of the data.
